I had a similar experience when I first started using twitterfeed, however I managed to get a way around it. What I did was set up each feed to publish 1 or 2 tweets every few hours or so, instead of setting it to like, 5 tweets at a time. That way you don't appear like a spammer. Apparently it's against Twitter's "Terms of Use" to be tweeting too often with links in every tweet, so that may have been part of the reason why your account was shut down. (Did you manage to get it reactivated?) Anyway you're right - one needs to be careful and use these automation tools with precaution, otherwise they can backfire.
